Anybody knows how can we update the courier label after submitting a passport renewal application at VFS global website if we opted for our own pre-paid labels?

I do not think their website allows even such a basic feature. It is because they want to make people pay the fees. They would probably ask you to create a new application.
I asked this same question to VFS Helpline through email, got their reply as below -
*** We would request you contact the shipping service company that you have chosen and co-ordinate with them to change the number on the courier label.***
Not sure, if they understand my query or not… 
CKGS website had that feature.
