I am on the same boat. I had an older login with passport seva with San Francisco jurisdiction and used that to create new online application. In the appliction it did not ask me to enter the jurisdiction. Note it only asks the jurisdiction when you create a new account. My passport got renewal got rejected on 09/25. Its been 3 days and I have not received any fedex email of returned package. I emailed VFS and waiting for their reply.

I see there are two questions where they asked
have you applied for passport but not issued?
secondly, have your passport been denied/refused?

The jurisdiction issue is easy to resolve. The applicant just needs to be proactive before submitting the application form.
Diligently follow the steps from this blog link, but the applicant must additionally check which consulate the application must be routed to. To locate the correct center, first use this VFS Link and locate your state and choose the correct VFS Indian Consular Application Centre from the list shown.
Also, please note that the charges vary based on normal or tatkal service. The confusion and the mistake in submission by the applicants happens because the list of states displayed under VFS Indian Consular Application Centre under Step 2 is incorrect and is not been updated by VFS Global.
Always check for your home state (where the application is submitted from), under the VFS Attend a centre link only before starting an application. Most applicants do not do this step and it is not updated in the blog link mentioned above. To route the application to the correct VFS Center, either link can be used, but application should always be submitted after checking the home state first before step 1 of the process.
